Once you are given the ability to bring partners with you into combat, make sure to use the same one for several missions in a row. Just as you gain XP and level up with each completed mission, so will your allies. I used Kai and Hayato as soon as they unlocked and got them both to max after three missions in the 4th Directory. You'll know you have their friendship maxed when you go to the partner information screen, and you'll see a gold medal of a handshake next to their picture. It shines every few seconds. You'll also see at the mission results screen that the handshakes under their picture are all full.
