WifelikeDrip's solution is excellent and a relatively comprehensive list (it does miss a few, but that's not important unless you are going for 100% secrets). However, if you are like me, you like to have a visual aid to help you locate the exact spots.
I've attached a YouTube playlist, which runs through the entire game in a series of 45 videos, with all secrets found (I believe). Rather than include all 45 videos on this guide, I linked to the first one. This helped a lot but I must complain about one thing. It takes forever as the one that made this video wants to kill every single enemy without getting hit. So if you want to watch all the videos be prepared to use a lot of time.
