To be able to complete all contracts and secondary quest, it requires at least 2 playthroughs.
There are missable quests and contracts which I will make not of below the quest in bold so you dont over look it. Also, I will leave notes for some quests as well.
I was able to get all quest and contracts, except 2, in one playthrough.
Here is a list of all quests in order they appear by location:
-A Healthy Stroll (Meonian Peninsula, Mantarian Camp)
+!!!!!MUST BE DONE BEFORE YOU FIGHT MEOS!!!!
-He's Running, He's Running... (The Forest of Meonis, Cunning Caves)
-Catch'em All (Gendys Plain, Shuffle Crossroads)
-Eat Me! (Gendys Plain, Shuffle Crossroads)
+Will appear after you warp to somewhere. Given from the same guy who gives you Catch'em All. I recommend warping to Mantara City to do..
-A Spy on Mantara (Mantara City, Lower Spaceport)
(This quest must be completed before Mother Boss)
+There are 3 ways to finish this quest, accuse the counselors, accuse the children, or find the true end of the quest. Accusing the Counselors helps you fight Kaorys at the end. Accusing the children helps you fight Irys at the end. Finding the true spy is the neutral which I recommend. To start this quest you find a piece of paper on the lower floor. You eventually find pieces of paper in some houses, this is where you choose which path you want to take this quest. If you want to accuse the counselors, find the rest of the papers in the house and finish the quest. If you want to accuse the children, find the rest of the papers and talk to the children that are only outside those specific houses with the notes in them. They each will wonder off and you have to find them again and talk to them, 3 in total, then finish the quest at choosing to tell the council about the childrens game. If you want to find the true ending of the quest, find all the notes, find all the kids twice, and there will be a fourth kid, talk to him twice and he will give you the location of the spy, find spy, finish the quest.
Talk to the main poacher first and do his 2 quests until you get stopped by the woman behind the puzzle wall. Do not open the puzzle wall until instructed to do so by the second quest the poacher gives you. Once you get through wall, you will be stopped by the woman. She will ask you to help her out instead, do so to begin her quest. The next three quests listed should be done in order.
-Investing in the Past (Gendys Plain, Poui Forest, Poacher Boss Dude)
-Who's Your Daddy (Gendys Plain, Poui Forest, Poacher Boss Dude)
-Defend the Poui's (Gendys Plain, Poui Forest, Woman)
These next quests all need to be done before you talk to the woman to commence the voting, if not you cannot finish them, confirmed this on my second playthrough.
-Bolts of Lightning in Shjue (Gendys Plain, Shjue) This quest starts all the others.
-Marys marries a Mug! (Gendys Plain, Shjue)
-Music Maestra! (Gendys Plain, Shjue)
-The Anger of Kaan (Gendys Plain, Shjue)
-Every Rose has it's Thorn (Gendys Plain, Shjue)
+After all these quests are complete, talk to the lady to commence the voting to finish Bolts of Lightning in Shjue.
These next set of quests will require 2 different playthroughs or save before doing them and reload and do the other way
-Isolito Apple Thieves (Gendys Plain, Rewald's Farm)
+Save if you want to do the saving method before talking to the Isolito. You can do one of two things. You can help the Isolito or Kick them out of the farm.

-Isolito Reprisals (Warp somewhere and come back to Rewald Farm to activate.)

Devourer of Dreams disappeared from my quest log once I did it, but I still got the achievement when I turned the rest in. Just posting here in case anyone gets spooked like me.

To complete all the secondary quests, you will either need to use both playthroughs, or be sure to save prior to completing the "Isolito Apple Thieves" quest. This quest can be solved in one of two ways, and you'll receive a unique follow up quest depending on your choice. Killing the thieves will give you "Isolito Reprisals" though you'll need to leave the area and return for it to show up (just warp somewhere else). Saving the thieves will give you "Gambari Hunt" instead. There are many other quests with different ways to complete them, but none of them spawn unique follow up quests like this one does.
Quests in red are considered missable. I have also marked these with asterisks and a note below of when they need to be completed by.
