This will come through natural play. Personally I unlocked it before finishing Sonic 1 whilst in story mode

It may not unlock as the 200th enemy is destroyed, but rather when the act is cleared after defeating at least 200

Just play whatever game and jump on enemies heads to kill them.

This is tracked across all games and playthroughs. If you are playing through all titles in the collection, this will come naturally since enemies are plentiful throughout all of the games and you'll defeat them naturally as you progress.
