Comets appear once you have made it past a handful of stops.
you can see which routes have comets as it says in the weather section and they can be seen as a blue marker on the route.
They are fairly simple to avoid. You will be notified one is approaching, jump on the ship controls and keep and eye on the radar for it, once spotted make the required evasion manoeuvre.
