Weird, i dont recall if that message was there, but try to ignore and go for heal anyway. Its likely it will just be something for the other player.
Unless the game has been patched or bugged somehow, I dont see how they would prevent coop players to heal each other.

If you check you mini-map while the second player is down (has the replace ship screen displayed) you will see a blue ship icon, you'll get a repair prompt when near this, once you've held to repair them the achievement will unlock.
