This sounds quite daunting at first but once you start going through the mine levels and getting attacked by hives, this will come very quickly. Just stick a few turrets by the hive areas and they will do most of the work. Not really a solution per se but this is pretty difficult to miss in my experience. Guards will also automatically attack against bugs so any they kill will also count !
