The ‘Brute’ trophy does not actually refer to the Brute you fight in the prologue, and instead refers to the mutated Brute, which is part of a side mission.

The side mission in question is the “Life of the Scavengers” side quest, which you can get off of Cyrus, who is standing downstairs by the entrance to The Last Gulp (the bar on the west side of Xion, where you meet Su and Enya).

This quest will be available after you've reported back to Orcal in the main quest, “Light of Hope,” and will see you head to the Forbidden Area.

The Forbidden Area can be found in the eastern Wasteland (southeast in the Scrap Plains and east-southeast from the Central Scrap Plains Supply Camp).

Head there, and head to the bottom of the massive crater and you'll come across the mutated Brute. Kill it and the ‘Brute’ trophy is all yours. So is a new Nano Suits and memorystick to complete the side quest.
