This is story related and cannot be missed.

At the end of Mission 4, 'The Towering Temple,' you are teleported to the final arena where you battle waves of enemies and the Guardian boss. Shooting its armor away reveals a glowing blue orb on its chest. To do damage to the Guardian, you need to shoot the blue orb. After you damage it enough, it teleports out of the arena and shoots an energy beam from afar. Eventually it teleports back into the arena where you can do more damage to it. These steps will repeat until you've defeated the Guardian.
