This and rescue Lex Luthor achievement was bugged for me, but I realised you can replay missions before you load up in the game from chapter select. I repeated the 2 missions and afterwards the achievements popped

This achievement can be buggy.
It should get you achievement after you killed Flash, but I didn't get one even after completing next mission.

Killed the Flash and didn't receive this same goes for Superman. Hope I get them eventually.

Story-related and unmissable.
This trophy unlocks in Chapter 3, for completing the mission Flash Must Die. In it, you have to defeat The Flash, which isn’t really very difficult at all. You have to keep your sights on him, which is sometimes the toughest thing in the fight, and you have to wait until he stops running around and stands in his Speed Force bubble. When he does, aim at him and wait for the counter symbol to pop up. If you hold
and press 
, you will pull off a pre-emptive counter. This will make him vulnerable to more shooting.
It’s best to play as Boomerang for this mission, because he’s psyched up to kill The Flash, and this will net you more XP and resources. Use Boomerang’s Speed Force traversal to zip around and avoid The Flash’s various projectiles, keep countering him and dealing consistent bullet damage, and he will go down without too much trouble. When he does, this trophy will unlock.
