In this section of the game you will be protecting the city from a series of tornados. While the game says to use your super breath to blow back the tornados, it is your Cold Breath which damages them. It is much easier to simply try to kill them as fast as possible rather than wasting time trying to blow them away before freezing them.
The first tornado will spawn right in front of you. Fly down to the base of the tornado and aim your cold breath right at the orange exclamation mark icon. In 2 full breaths the tornado should be down and if you reacted fast enough the city should take almost no damage.
The next tornado will spawn south of the industrial islands (which are the islands located south of metropolis) So as soon as you have finished off the first tornado go towards the islands. Once this tornado touches down do the same, although this one moves faster and is harder to hit, but keep at it.
Once you take out the tornado three buildings will catch on fire so put them out quickly by using your breath on the flames. As soon as the last flame goes out the third tornado will spawn close to you to the north. Quickly rush over it and take it out with your cold breath. When I took out the third tornado metropolis had less than half its health bar, so if you have more you're doing great.
Now you will see a cut scene showing a few smaller tornados merging into one large super tornado. Don't bother trying to attack it just yet since right now it is invincible. Superman will mention some citizens that need protecting, help them out to advance the fight and regain some of metropolis' health. Don't worry about being gentle with them, just hover near the ambulance and let them fall to the ground to rescue them.
After you rescue the third citizen, move north, away from the industrial island to the coast, you should see lightning strike two buildings in the distance. These buildings will catch on fire and so it is up to you to put them out. After you put the first to fires out a third fire will start.
Once you put out the third fire superman will get knocked away by the super tornado and a cut scene will play showing superman flying into the heart of the tornado.
Fire at the heart of the tornado with your heat vision or cold breath. (the heart of the tornado looks just like the tiny tornados you fought earlier) Once the tornado turns blue or red, you want to then start using the opposite element to damage the super tornado. When the outer walls of the tornado turn red, hit the heart with cold breath, when the outer walls turn blue, hit the heart with heat vision. Try to keep moving around the heart of the tornado as well to dodge the debris flying around as well be careful as the tornado will start moving erratically as it health is nearly depleted.
Repeat this process until the tornado loses its health and you will unlock your achievement for taking out the tornados.

This is the very last part of the game, where you'll stop 3 tornadoes by using your super breath to blow them away from the city, then freeze breath to damage them. Then, you need to put out several fires, and finally, stop one massive tornado. Once you're inside the big one, you'll have to alternate shooting its core with heat vision and ice breath. First use heat vision. When the core turns red, use ice breath, and repeat until it's over.
