I want to start by saying that you can get every achievements with the Assist ON (Bottom left corner in Play Game)
If you finish a playthrough and you still need this achievement or the 250 Diamonds, you can start a new game and your progress will carry over. The 1000 enemies achievement unlock at my 2nd Playthrough in the 2nd area.

This achievement is cumulative across all levels and playthroughs.
As the description states, you'll simply need to kill a total of 1000 enemies. This is quite possible to complete in a single playthrough, but if not, you can simply start a new game and focus entirely on killing every enemy you see (rather than dodging any) and you should reach 1000 within the first level or two of a second playthrough.
