Start by unlocking this level via campaign or by enabled the setting to play on unplayed levels in sandbox. Then bring any weapon that can damage metal, I recommend Pipe Bombs. This is unlocked early in the campaign or with the menu setting to spawn in any weapon in sandbox.
After loading into the level look for the yacht, AKA the large boat in the water. Then swim up to it and begin throwing Pipe Bombs with the [Right Trigger]. There is no penalty for respawning and no limit on Pipe Bombs so go wild, go crazy. After throwing Bombs while swimming fully around it it should sink, if not, keep throwing.
Other weapons probably will work better, but this is how I sunk it.

Another really quick way to get this would be to just activate the mini gun and jetpack from the mod menu, then simply jetpack over to the boat and land in the water and just unload the mini gun into to lower part of the hull and it will sink in a matter of seconds.
