Upgrading Alisa has nothing to do with equipping her with better gear or completing so many battles with her. It simply comes down to completing every mission in Scenario Campaign mode. This seems rather redundant, as you have to complete each of the missions for a separate trophy however this appears to be the case.

First you must complete all of the stages that have no secret requirements and finish the main storyline.

After completing the main storyline, load up Christie's stage and take the right path so you end up facing some dancers and a Kangaroo with a green health bar. A secret route will be unlocked upon completing the stage.

The next secret stage is unlocked by booting up Steve's Stage on hard and breaking the crate at the very start of the level. Defeat the ninja with the green health bar and pick up his map, you can then exit to the main map and it will unlock just fine.

Mokujins stage is unlocked by completing Leo's Stage on hard. Upon completion, the secret path will be discovered.

Lastly of the secret areas is the Nightmare Train, which is unlocked by completing the main game. This is arguably the hardest one, so I'd save it for last.

After completing all of these stages you will get Alisa up to the highest level, which is 10 and you should also have completed every stage in Scenario campaign mode for a double trophy!
