I got mine through a crate, so I'm guessing the flag is randomly dropped.

(Update: other people reported different sources as well, so definitely random. Thanks to Sparechange49 here for the heads up!)

For those of you curious and interested in trivia, the flag is a solid yellow with a red S next to it. This also happens to be the Special Flag found in Namco's classic Rally Racing. So be proud you got a piece of history! ;p

I'm pretty late to this discussion, but I just wanted to add that the flag drop is definitely random. I got mine from defeating Paul while my brother got it from a crate.

On area G science and Technology, Research Building 3 there is sometimes a crate in the last room. This has always contained a Special Flag for me. I have seen the flag elsewhere as well but this one is the only consistent one for me. The level also contains three aliens if you haven't killed 10 of them yet.

For me, I got this whilst playing through Campaign Mode and came across a bouncing Alien. I simply killed it and it dropped something which, when I picked up, gave me the achievement. The aliens usually appear when breaking certain crates open.

Special flags are rare items that give you more points. Aliens usually drop them when you kill them, however, in 16th Archaeological Expedition’s Excavation Site, there is a crate that contains one after the floors collapse. This is the special flag that you have to collect.

A Special Flag is a hidden collectible exclusive to certain stages. The earliest you can earn this is the very first stage post-Tutorial, which is Bryan’s stage (Southern Woodlands). If you follow the directions given under Alien Hunter, finding the alien automatically makes the Special Flag appear in the boss area, hidden amongst the breakable crates.
