The easiest way to complete this challenge is to don the "Vigilante" or "Big Time" suit and upgrade the "Spider-Sense" skill tree twice so you'll have "Range" and "Sight".
Then go to either "Russian Hideouts" or "Police Deadlocks" these two types of missions give you the best opportunity to execute "Stealth Takedowns".
One last thing I would advice is "Rappelling" from a ceiling and back up to avoid detection in these situations when possible.
These three things will greatly boost your ability to unlock the Challenge.

How do you rapel from a ceiling? I may have missed that tutorial.
