For the magic Ink you need 'Glass' The one Remi was drinking from in the Pub.
Outside the pub is a fire use magic wand on it to melt ice near by and collect water from ice in Remi glass. In the Class room mix the 'Small glass of Water' with 'Crocodile tear powder'.
'Dragons Blood' you find this in the staff room office in one of the drawers.
'Chocolate' This doesn't actually go in the ink but you use it for a weight on the scales get this by using Timmy to sneak into bakery via sewer.
'Soot' Not 100% but pretty sure I found this next to the oven next to the alchemy corner where you mix the ingredients.
