You can easily check your progress and what you missing by going to then General stats and down on the crimes. There you should be able to see all where you got the bounty and the amount. For this achievement, you will have to have all 9 holds there with 1000 bounty or over.
Also, have in mind that if you have not traveled in all the 9 holds yet you can use Bjorlam's carriage outside of Whiterun Stables to travel to all the major cities for a small fee.

In addition to Rainleaf's excellent guide, I'll add a couple of notes. If you wait until you're fairly well on in melee prowess, it can be easy enough to kill an NPC character, but I'd avoid attacking a guard. They are quite tough, and if you kill one the others will pursue you faster and much longer.
For this reason, I'd advise not going into the walled cities (Whiterun, Windhelm, Solitude, etc.), but instead aiming for the town stables. You'll be able to find a non-guard NPC easier, and when it's time to run you don't have to wait for a transition to a new area where more guards will be waiting. Also, I'd recommend waiting until after the mission where you get the "Whirldwind Sprint" shout. I have the first two words of that one, and with all but one of the nine bounty areas I was able to outrun all pursuers with two uses of that and regular sprinting while waiting for it to recharge.
(Gotta hand it to those Whiterun guards. They done chased me for a country mile.)
Finally, remember that some NPCs are considered too important to die by the game. If it isn't ready for them to die, you can hack away all you want and only get the 40 gold bounty for simple assault. I made that mistake in Solitude by fast traveling to the East Empire Company docks...ended up fighting a guard and two other people who were displeased that I'd failed to kill them.

It is easier to unlock this achievement one you've reached higher levels. Simply travel to one of the holds, kill a guard in front of at least one other NPC, and run like the wind. Once you're far enough away, fast travel to a different hold, kill a new guard, again in front of other NPCs, run, fast travel, repeat. Do it for all 9 holds and you'll have the achievement.
