You can either beat them to death, in which case, you should upgrade the melee damage to max. Or, you can use the axe to kill them. The axe DOES count towards melee kills.
I would also like to clear a few things up in relation to this achievement.
I got this on my New Game + play-through while I was getting all the collectibles. Melee kills from your previous play-through will carry over to NG+.
Stealth kills DO NOT count towards this achievement.

It would seem that killing those little creatures(stamping and kicking) which crawl out of the walls near the beginning of chapter 8 don't count.
If kills from previous playthroughs count on NG+, this should have popped for me by now but it hasn't.

When you say you beat them to death, does this mean you burned their bodies afterwards or not? I'm wondering if burning their bodies is actually required for the achievement.

Simply kill 25 enemies with Melee attacks. Easiest way to do this is after you unlock the brass knuckles after beating Akumu mode however you don't really need it. You can simply get these kills by fully upgrading your melee, hit the haunted, dodge, repeat.
