Easiest place to do this is in Skellige as there are only 5 monster nests. For each nest you just need to fight a small amount of enemies, then destroy the nests using bombs. Simply go up to a nest and press 
to destroy it.

For anyone who had the same problem i had of the achievement not unlocking even after completing the requirements, i found that the only way to fix it is to revert to a save before you cleared the monster nests and do it again

For anyone having issues, I destroyed all of the base game monster nests in both Velen/Novigrad and Skellige and the achievement didn't pop. I kept playing, then destroyed all 6 Hearts of Stone monster nests in one sitting and the achievement finally popped.
