You only have to do the last main mission to take down the main rouge agent to get this trophy. I thought it was doing all of the missions but my friend got it off of completing the main mission with me.

This is not true. Resetting your Global Difficulty at any point of the Manhunt will reset all progress to zero, and you must start it all over again. Once you begin the Manhunt at a specified Global Difficulty, you must continue with it until the end to avoid losing all of your progress with it.

Note: You can complete a Seasonal Manhunt one of two ways: grind to a specific SHD level in the current season to unlock a previous season’s Final Target manhunt, or join a friend or random who has already unlocked one. The level required to unlock a previous manhunt changes with each season.
