Past the room with the heli during "Diving Area" is some "puzzle" with 2 flames and a trap door inbetween them that opens up. The M16 is underneath the trapdoor.

Tomb Raider II - Diving Area (Level 6)
Immediately after the helipad area, you will enter a small room with a hallway with 2 burners in it to the left. Go to the button on the right side of the hallway and press it, then do a sideflip Left to land in front of the hallway. Run forward and perform a roll at or before the trapdoor as it opens to land inside a small alcove. Walk forward and grab the M16, then climb up the wall in front of you and run forward before the burner reactivates.
