How to unlock the TR3 Pest Control achievement in Tomb Raider I-III Remastered Starring Lara Croft - Definitive Guide
Done in TR3 - RXTech Mines.
This is achieved by killing every mutant in RXTech Mines. You should get this by the time you've killed the last mutant in the large room with the Stone Tiki Head Statues, that's after lowering the vehicle into the water and swimming for an unusually long period of time for the Antartica chapter.
You do not have to be the one to kill the mutants. Flamethrower Guards can kill them too (I got both achievements on the same playthrough). I suggest you pair my list below with the list I wrote for the "Who Goes There?" achievement to get a more complete list.
Most are in your path and easy to come across and unfortunately I didn't keep track of them all in my playthrough of the stage as I didn't realise this was an achievement, but I'll list the ones that I would deem "easy to miss".
- In the minecart station on the ground floor, below where the secret is. On the other side of the lower track.
- Getting out of the lower minecart mid-section, there's a black pillar with a dark corner that you can run behind it. There's a jump-scare mutant here.
- A room that has a lot of buzzing noises in it, with shotgun shells and a rocket underneath the grated floor. As you progress through into the corridor, there is a hidden crawlspace to the right allowing you to pick up those items. Entering here spawns a mutant.
- When shimmying along cracks in the large wall as you're lowering down, there's one in the first crack if you enter it crawling. There is no reason to do this other than to kill that mutant.
- In the same room, at the last crack, instead of shimmying left, drop down to the standable floor instead. A mutant will spawn on the ground floor and you can safely shoot it from here.
- In the room with the Stone Tiki Heads, there are two across the bridge where those heads are, but there's also one hidden in a corridor where you entered, on higher ground.
The achievement unlocked the moment I killed the last mutant in that Tiki Head room. I had 14 kills on my stats screen.
I will revise this guide with screenshots on my next playthrough, listing all 14 kills.

Odd. I wonder if it just bugged on you?
Edit: Actually looking at Stella's guide for this it seems like even the kill count gets bugged in the original game when using explosives, so it might be an issue with the original code. I'll make a note of it.

Total Mutant Count Clarification
I just did a quick look through Stella's guide, and it looks like there are 22 (+/- 1 or 2 if I can't count correctly) mutants total in the level, not 14. The kill count on the stats screen only includes kills you make directly, so mutants killed by the flamethrower dudes are NOT part of that count.
*For reference, at time of writing this comment, a total of 5 mutants have died so far in this level on my playthrough. Flamethrower guys have killed 3 and I have killed 2. My stats screen lists my kill count as 2.
