Feel free to pick up any ultimate abilities, you just can't use them during any battle. Spending longer boosting up your units will be the best course of action to ensure you have enough health and attack to deal with the final stage. If you do accidentally use an Ultimate in a battle, immediately go to "Manage game and add-ons" from the Xbox menu and delete your local save. Reload the game to re-sync with your Cloud save and it will place you back before the mission you were in, cancelling the Ultimate usage.
