So I unlocked Game Over and didn’t choose new game+ so I could clean up what I missed. I’ve collected all the pages and am going to the 20 locations. I’m currently at 7/20. My question is will I be able to collect the twelve treasures after getting the second ending or should I find the treasures first before I complete the game again?

You can collect the treasure after the first ending. That's what I'm doing. As long you don't got to New game I guess.

Available in the Teleporter Room area, and requires you to have unlocked the dash ability through mandatory story progression. Once in the teleport room, you can find a secret area that you can dash to near the bottom left.

Shown at: 8:24:

You can find the hint shown by an arrow on the Page 41 map.

Unlock Secret Treasure #12 in the southwest corner of the ethereal world to earn the Forever Friend trophy. Follow the hidden path to reach the treasure.

The solution to this treasure is at time 08:29 in the video.

These 12 Secret Treasures are, for the most part, very well hidden behind secret actions and inputs you need to do to make the treasure chests appear. Therefore, unless you really analyze the Instruction Manual in the game and try to solve them across the pages, you will almost assuredly not find any of these naturally. Thankfully, they're all relatively easy to mop up post game, and I definitely recommend waiting until then to do so. Having the ghost dash is necessary for some, but makes mop up so much faster and easier, so just wait until then to do this.

Note that, for Secret Treasure #7, you need to collect all 20 fairies, which will take just as much effort. Both videos below are courtesy of Maka. The first shows the 12 Secret Treasures, and the second shows the 20 fairies.

In the teleporter hub area you are going to teleport dash to the left between the main area and the teleporter to the start, if done correctly you will teleport to an invisible platform, keep going left and you will come to the chest with this treasure.
