It is not possible, as far as I know, to reach the final boss without the corrupted weapon, but it is possible to leave the weapon at the entrance of the secret dungeon after discovering the last terminal.
You will then have to find the entrance to the secret dungeon, activate the last terminal, leave the weapon in the pedestal and beat the final boss.
I don't know what happens if you defeat the final boss without a corrupted weapon and without defeating the secret boss M, but if you defeat M you can skip the final sequence after the final boss thus unlocking the achievement

A completed file reverts to right before that fight so yes, you can. Personally I elected to make a second save that was at the pedestal.
Should also be noted that Anima Essence gets a new attack if the Corrupted Weapon is in the pedestal when you fight it.

Is it possible to defeat Anima Nightmare and Anima Essence with a corrupted weapon and then get this achievement as well?
