In act 3 you will reach an area where you need to get on boat. After a litte bit on the boat you will hear a constant beeping sound. This is a soul focus prompt. Hold down the left trigger button to charge up a press A. A pillar will break & a body will drop into the ocean & the achievement will pop.

I just finished act 3 and didn't ever ride a boat? Are there multiple paths through the level?
EDIT: there are indeed two paths through the level, so it's possible to not ride the boat. You need to take a downward path (not go into the open gate that you can do the soul interaction with to destroy) to get to the boat.
