From my experience, it can be possible to not find all of the DNA and still unlock this achievement.
At the end of the game I had 99 DNAs and all 50 Witches Eye, so I went to grab the reward for the eyes: The Radial Attack (to get it, you must enter the building in Littlewood, the one with the info symbol and the magnifying glass).
When I checked my inventory, I found out that I had more DNAs and Witch Eyes. So I just went back to the first mansion and unlocked the door with 100 DNAs. I don't know if this was a bug, but since the achievement asks you to discover the secret, it worked even though I did not find that last DNA on the map.

the internet went down without realizing it, I beat the final boss, and got all 3 powers. Now that I have internet the achievement doesn't want to pop. i got a dna i hadn't picked up and it didn't pop. I went to all three locations to try to get the powers back up and that didn't pop either. I don't know what to do, I'm stuck.

I had 84 DNA going into the council chambers. I think I got around 10 in there, so 6 short of the requirements. However, beating the boss gave me 128 total.

^ not a guide but I can elaborate and share my experience. I had 88 DNA, and 45 witch eyes when I beat the final boss. I checked my inventory after the "credits and congratulations" screen and noticed I was now at 100 DNA, and 56 out of 50 witch eyes.

Achievement pops once you head to the doctors house from the start of the game and obtain your new power.

DNA = teleport power
Witch eye = radial attack
Anamoly = long distance bomb attack
