Not as daunting as it first seems. There are 10 levels in Wells, and to get an S Rank is as follows.
100% Kills
No Deaths
The kills is the easy part, as no enemy is off the beaten path. For the no deaths however may seem tricky at first, but there is an easy way around this. If you die, quit to dashboard, press your menu button and quit the game completely. Then reload the game and select continue from the main menu. After this, and successfully completing the level without dying, you will have 0 deaths and so long as you have killed all enemies, you will be awarded an S Rank. I have tested this out just and it has worked fine.
Edit:
I just recalled, in Mission 8 as you are ascending the platforms, you will see the way to go which is up and left, but a walkway is to your right. An enemy resides up this way. So the only enemy that really is out of the way, but it's not by far. Just be thorough in your playthrough.

Are there Checkpoints in each level?

Yes there are checkpoints. You will see a save icon in the bottom right corner I think, but it definitely gets displayed. Although they're fairly infrequent.
