The same rules for autosaving applies here as with the Monkey Toys. It is possible to get all of these the very first time you are in the Boneyard. However, since you have to do the Boneyard challenges anyhow, I recommend waiting until you start those so you can free roam the Boneyard with no restrictions. There are 25 scorpions to kill in Rubi's Boneyard, make sure you pay close attention as there rather hard to spot and very easy to miss. You can either do this in Chapter 2 when you enter the Boneyard or play through again in the challenge mode.

In the airplane cemetery, where Ruby conducts training, scorpions are crawling - so we shoot them. This doesn't have to be done in the story itself.
