Battle Flags are the main checkpoints in all missions, so this will come relatively naturally, since Battle Flags are evenly placed along the main (and only) path in all missions. Missions with a single Battle Flag, such as duels, just need to be loaded into to count toward this achievement.
The only exception is the second main battlefield, Calamities in Cinnabar Cave. This mission is a vertical one where it's relatively easy to get to the bottom and miss a Battle Flag or two. Just make sure to head to the side of each level as you progress down, and you'll have no problem finding the four flags.
