Battle Flags, like in the base, are not hidden at all, since they're meant to be your standard checkpoints through each mission. You should therefore find all battle flags in all of the missions without issue. The story achievements note where the Marking Flags are though, since those help keep your Morale Rank up for the boss fights.
Note that you'll need to access and start each of the sub battlefields for their battle flags to count though, just like in the base game. This achievement will therefore unlock upon starting up the last sub battlefield in this DLC.
