The most reliable way to get this guaranteed is on the first encounter with an Avatar.
Spoiler tags needed.
I would recommend right before you attempt this achievement changing the difficulty before launching the mission to rookie so you can ensure your SPARK gets the killing blow. I would recommend the first encounter as you can kill off all other enemies first if needed or at the very least there is less chance of death.
The Avatar teleports after being hit so if you can arrange it so you're in an open area that is ideal.

There are only two times you encounter an Avatar in the game: When you use a Skullmine on a Codex (can only be done once) and during the final mission. You will need to bring a SPARK unit along with you when you do this. Only the killing blow needs to be from the SPARK unit so weaken the Avatar with other units first. As with most things in this game, you should save beforehand so that you can reload the save if you accidentally kill the Avatar with the wrong unit.
