If you played the previous Yu-Gi-Oh game on the arcade then you will know that this achievement will take a bit of time.
For any newcomers:
When you play a duel in story mode, each duelist starts with 8000 life points. Your goal is to reduce their points to 0 to win the duel.
I simply had a run of the mill ordinary deck with some good cards and popped this achievement near the end of all 4 seasons. I wouldn't focus on this too much.
It's worth noting that any damage you do, whether card effect or by battle, it will still count. Cards like Magic Cylinder or Mirror Wall are examples of trap cards that will do effect damage.
Another option is running a burn deck. A deck that is focused on nothing but effect damage using spell and monster effects.
