This will take a short delay, but unlock the achievement.
Keep the fishbones until the final game cutscene. You'll see the cat, and you'll be able to give them the fishbones for the following achievement:

The first fish bones you collect will be a story related task in Chapter 2 (you need them to get the telescope). The second fish bones you miss are not required for the story and are missable. In Chapter 5, once you've gained Security Clearance Level 5 access, you'll eventually find yourself on the beach outside. Going through the story, you'll attach a net to the back of Ruby's boat and will need to catch a fish for Gunther. When you get the fish, instead of giving it to the bird, bring it back inside.
Make your way back to Floor 0 (ground level) and all the way back to the vents you crawled through. When you're back inside of them, get to the point where you can see the spiderweb on the upper left corner and go straight towards it to reach the fan. Place the fish in the fan (on the left side of the bridge) and it will get shredded, leaving you the fish bones. Pick them up to unlock the trophy.
Note: You will need to do this in order to get A Parting Gift as the fish bones are required for that trophy.
