The Map
Monster Sanctuary consists of 14 distinct locations, each with its own distinct colour on the map shown on the map below.
Exploration Abilities
As you progress through the story, you will gain access to new monsters that posses various different exploration abilities. These abilities can be used at any time when exploring the map, so long as your feet are firmly on the ground (or swimming in water). Simply hit to select your follower monster, and that monsters respective ability will be used when hitting
You will need at least one for every ability in the game to explore all that the map has to offer. Below is a list of each of the abilities, along with a brief description of the ability and a list of monsters that posses the ability
Breakable Walls
Some walls are able to be smashed. There is no real indication that these walls exist until you try, but if you use the map and cant seem to find an entrance to a room you know exists in the map, its likely to be a breakable wall.

Vines
Vines are similar to breakable walls in that they can be broken, but have the advantage of being very easy to spot.

Magical Orb
Magical Orbs require a specific element to be cast upon them. They typically guard treasure chests and i don't actually recall any being an absolute requirement for any map rooms, although some do unlock shortcuts too.
Some orbs (specifically the fire ones) May require a long range shot, which only a limited number of monsters are able to do.
My personal Setup for these were:
Short Fire - Magmapillar
Long Fire - Polterofen
Water - Blob
Lightning - Goblin Warlock
Earth - Crystal Snail
Ice - Mogwai

Basic Flight
Flight will allow you to reach higher ledges, and glide for a number of seconds to allow for long distance jumps. Basic flight doesn't increase height by much, but it is still enough to reach some ledges that cant be double jumped, as long as you time your jumps well and find the highest ground possible to start on.

Improved Flight
Similar to Basic Flight, except you gain a significant amount of height from using it comparatively.

Basic Swimming
Swimming is a required ability for progressing in the game, and you will automatically gain a monster (Koi) that has the ability to do so upon beating the alchemist atop the Sun Palace. The ability will allow you to travel to Horizon Beach to progress with the story.
Koi is the only monster that has the basic swimming ability.
Improved Swimming
Improved swimming is basically the same as basic swimming, except you gain the ability to swim unaffected by currents. Because of this, i would HIGHLY recommend hunting a relevant egg for this ability the moment you set foot in Horizon Beach. It will make you life a lot simpler.

Basic Mount
A mount is a very nice quality of life familiar to use when traversing the map. They allow you to run faster and jump higher, which makes them very useful for timed switch puzzles, as well as the "intended" method of passing quickly destroying platforms (these can be cheesed by some well timed jumps).

Advanced Mount
The advanced mount is an end-game mount that he speed, jump height, and has the ability glide. There i a single tile on the map that requires this mount in the Abandoned Tower.

Small Passageways
Sometimes you will run into a small passageway that you simply cannot fit into. For these, you will need the shrinking ability to either turn into a blob, or turn into a small ball. The small version of your character controls exactly the same as the regular does, with the ability to double jump etc.

Ground Switches
Ground switches some in two forms; small and large. The small switches are fairly obvious, but the large ones tend to blend in with the surrounding area. You should still be able to notice them though as when you walk over it, it will depress slightly. Depending on the size of switch, you will need a specific sized block to place on top of it.
Small, Large and push-able blocks will all work with small switches, but only Large blocks will work with large switches.
Small blacks can be spawned into the world in the form of either a small rock or a mushroom. The following monsters can do this:

Dark Rooms
A few rooms scattered throughout the world will be completely pitch black. These rooms can be illuminated in one of two ways:
Fire - If there are unlit torches scattered throughout, then you can simply use a fire ability, as mentioned about for fire orbs, to light them. These will stay permanently lit once they have been done, and often reward a chest for lighting all of them.
Movable Light Source - If there are no torches to light, they you must use a monster with the ability to see in the dark. Unlike other abilities, these ones don't need to be activated, as they automatically work when entering a dark location.

Grappling
Towards the end of the game, you may start seeing small little metal looking hooks dotted around the world. These hooks can be grappled by certain monsters in order to reach places that even an advanced flight wont help you reach. They also sometimes act as a lever to unveil secret areas and treasure.

Levitation
Huge rocks can be found in a few locations throughout the map, and can often be identified by having a "slot" above them that it could appear to slide into, if only you could lift it up. Well, you can indeed lift it up with the levitation ability.
This is a very late game ability, and can only be obtained by earning 5 stars on one of 3 champions in the game. It is required for this achievement, as well as for gaining access to Gryphonix, who is also needed for another piece of the map.
Invisible Platforms
When traversing the map, you may see a series of small shimmering rectangles. These are invisible platforms, and can only be used when your active monster has the ability to reveal them. Similar to the light ability, these platforms don't need any activation as the act if simply carrying the correct monster is enough to reveal them.

I’ve looked over the map a few times now but my achievement progress is stuck at 99% and I can’t seem to find the room/rooms I’m missing.
Any tips?

Uncovering the whole map will be one of the last things that you do in the game. A lot of the areas have hidden rooms or areas that are locked until later in the game when you have captured monsters with certain Explore Abilities needed to reach the area. It is also worth noting that you must reach the rank of Keeper Master to access a door in the Keeper's Tower that will only open for that rank. Inside the door will also count towards this trophy.
It is recommended to open the map up and zoom in and pay very close attention to each region as it is very easy to miss a room or tiny square on the map.
